If it works with Cygwin, but not with Exceed, then very likely there's
something specific about Exceed.  I'm pretty sure I've seen reports
about Exceed-specific trouble before; I don't recall if it was ever
solved.

Since it does seem to be server-specific, you should get in touch with
the server vendor as well.

I don't have any additional suggestions at the moment, sorry.

zmacs-region-stays (note that you have a typo above, did you spell it
correctly when testing?) is a special internal variable that is reset
to nil before the next command is executed.  Without a debugger you
won't be able to observe a non-nil value.
