I'm using
cvs -z3 update -P -d -A
so Nelson was right about the prune option.

Those directories don't exist in MOST cases.

Empty directory
w32\inc\sys\
does exist.

Here is what I get in detail:

cd c:\Hacking\cvs.xemacs.org\XEmacs\xemacs-21.5-clean\
ls w32/inc pkg-src/tree-nx/English.lproj packages nt/inc mule-doc macintosh/projects lisp/oobr/tree-nx/English.lproj lisp/locale lisp/auctex etc/sgml/ISO_8879=1986 etc/app-defaults
